There are several sources of incompleteness.
"Only the theory decides what one can observe.[1]"
is perhaps the main source.
But sometimes the theory cannot even decide
what one can observe, and one needs a superselection
rule, or a new principle, or whatever.[2].
Not to mention Anthropic Principles, etc.

physical (but, at the same time, the theory
says that wavefunctions are *not* physical
